Profit on shipping?

We know that Netsuite integration with Fedex (we use fedex) is real time and the rates we get is the rate we pay. However my boss told me that thats not the way it is supposed to be, that we need to add to that shipping charge to cover some of our other shipping costs.

I would like to know how can we add those charges to the value we get from netsuite/fedex.
