Charging Shipping on Service Items?

I am experiencing an issue and wondering if anyone else has experienced it.

Sales Order contains an inventory item and a Service - Sale item. We invoice the Service item prior to invoicing the inventory item. When the invoice is created for the Service item the shipping cost of the inventory item is carried over onto th einvoice....inventory item has yet to be fulfilled and wont be for another 2 months.
If I delete the shipping cost from the invoice that was created for the Service item, the shipping cost is NOT carried over when I invoice for the inventory item when that item is finally shipped. What is happening is that shipping cost is falling thru the cracks and not being invoiced for.
