Issue with Shipping in 2008 R2

Shipping seems to be working fine in the account. We select in the store and it calc fine. The SO looks good, and in fulfillment we see the tracking number. But when we go to bill it forces is to calculate shipping again. Any ideas?

We also found a new Accounting Preference with the name "Recalculate Estimated Cost on Creation of Linked Transactions." Not sure if this has anything to do with it - there is no help on this field, but we made it Never.

Our case# is 775492 and the Defect is 143482
