shipping, non-integrated but multiple freight options

I would like to setup multiple freight options on the purchase side as well as on the sales side.
I would like to keep track of multiple freight methods and their respective tracking#'s for both incoming/outgoing freight and ensure that we are charging out all freight accordingly. (both to landed cost and to our end customers).

Any suggestions on where to start?...ie custom fields, ship1/ship2/tracking1/tracking2

I would then like to setup something that i could search that would tell me that any and all freight/brokerage has been tied to a transaction.
