When using 3rd party Fed Ex number, shipping cost still on invoice

We are using Fed Ex integrated shipping and labels.

In our company preferences, we chose the options not to bill the 3rd party for shipping or handling if we select to bill a 3rd party Fed Ex account.

But when we Bill the order after fulfillment, the shipping and handling fees are still on the invoice.

Is this a known bug or are we doing something wrong?
