Accounting for weight of packaging?

We have weights of all of our product entered in the system and the real-time rates are working (almost) flawlessly.  The only issue we have is that we cannot find anywhere to account for the weight of the packaging (box and filler material.)  While on larger shipments this becomes negligible it can present a significant error with smaller shipments.  Any recommendations for taking care of this?
