Auditing Freight Costs

Does anyone audit freight costs through netsuite?  We manually go into our fedex account and have to input them against charges to our customers to make sure we are not negative in shipping costs.  This is a lot of work and not easy.  If anyone does this but has a way that it automatically inputs freight costs I would love to hear what you do.
