International Shipments - Discount not showing up on Commercial Invoices

From time to time, we ship samples of our products to customers overseas to test.  These samples are sent at 100% discount resulting in a $0 commercial invoice.  We currently use a Discount line item on the sales order to discount a portion or the entire total because the individual line item discount does not seem to be working for us.  The commercial invoice will never show the discount in the subtotal area and we have to basically photo-shop the invoice to make it right.  This feels so wrong first of all, and usually gets flagged by customs because we
