Contacts listed in multiple companies

Ok, so I am probably doing it wrong, but I am trying to test out a script by creating multiple test customers and contacts in those companies. Sometimes those contacts are the same person (my personal emails) and that will pooch things.

Lets say I have one customer with one contact and then a second customer with the same contact and then I do (or build in script) a contact search for the first company I get no results. No contacts listed.

I can see the whole one customer, one contact thing but, what if these are leads and our only contact is a contractor that works for both companies?
