Can NS add to shipping cost when we Ship from 2 locations?

Can NS add to the online shipping cost calculations when it sees that we are shipping a order from multiple locations?

Our shipping is fairly accurate when all items come from our warehouse or from one drop-ship vendor.  Unfortunately, we also get orders for three items from three different locations and we ALWAYS loose money when shipping those orders.  It would be cool if we had a way to make it add $3 per vendor when shipping by UPS ground or $5 per vendor when shipping by "next day air".
