More Multi-Site Shipping Problem~~~ HELP!!!

We have 2 websites.  On Website 1, we charge shipping, and on Website 2, we offer free shipping. 

Because the sites cannot run independently, products are only featured on one website. (e.g. Item A on Website 1, and Item B on Website 2.)

Now, when our customer shop on Website 1 and purchase Item A, he can search for "Item B" on Website 1 and still purchase Item B from Website 1.

Which is still doable, but for some reason, the shipping fee that should had been charged for Item A doesn't show up and the customer got free shipping on both items, even though the shipping method only set up Item A as free shipping item!
