Share-A-Sale Affiliate Program with multiple sites

Would anyone have comments / suggestions about implementing an affiliate program when using multiple ecommerce web sites?

Specifically, I am looking at Share-A-Sale and PepperJam but experience with any external affiliate network will help.

The inquiry stems from wanting to ensure the networks see the difference between website1 and website2 that the network will not get confused.
