VAT Payment and recon

I have another VAT related query.  When we fill a VAT Return using "Pay VAT Liability" this makes a payment to HMCE for the amount owed (or in our case the amount they're paying US as we tend to collect each month rather than pay them). 

That's all good except that the payment from them to us for our VAT return doesn't seem to show when we go to reconsile our bank account.
