Performance issues with accept customer payments

Ok, so we have a payment to post for a customer.  The scenario is that we're using EDI (importing lots of sales orders that we fulfill daily) and the customer has several thousand invoices open that the payment needs to be applied to.

The javascript / ajax on the accept customer payments screen is slow to begin with, and once a few thousand transactions are thrown in, our accountant can click a few checkboxes and literally wait a few minutes for screen to finish updateing.  This means that posting this payment may actually cost us a significant amount in salary due to NetSuite's performance.
