Sales Order Shipping Tax Problems

We've had an interesting issue with sales tax of shipping items. We placed a sales order using a taxable shipping item with everything else set to taxable. However, at the sales order the shipping was not taxed, only the items. When an invoice was generated, the shipping was taxed, leaving a difference in prices between the two transactions which ultimately resulted in the customer not paying enough to cover the transaction.
