COGS not calculating correctly

We are experiencing issues with our COGS calculation in a KPI Scorecard.  Our process for completing orders take place over three days:
Day 1: Order Received
Day 2: Picked/Packed/Shipped.  Invoice created with Day 3 date
Day 3: Order delivered with invoice(Invoice created previous day with day 3's date)

On any given day our COGS doesnt calculate correctly, until the days invoices are created.  The problem is that items fulfilled today are invoiced same day for the delivery the next day, so todays fulfilments shouldnt impact COGS for todays invoices, as they are separate SO's for a different day.  I have a feeling this is because our item setup and the costing method.  Has anyone else experienced this issue?
