ToBeEmailed Flag, how to set format (HTML/PDF)?

I know we can set the tobeemailed flag on transactions, but is there a way to set the format that will be used on a one-off basis?

Using global or customer settings for format we have found insufficient.  For example, we would like S.O. Confirmations as HTML, but Invoices as PDF.

If we can't set a flag on the transaction, the next best option would be to not used tobeemailed (always false) and instead create a workflow to email using our own logic?
