Javascript Menu

Where do I upload a javascript menu file? I currently have the file loaded in File Cabinet > Web Site Hosting Files > Live Hosting Files > site folder...file is named menu.js

In the Theme > Body > Logos and Tabs Template, I have referenced the javascript file...

<script language="JavaScript" src="/c.455181/site/menu.js"></script>

The menu works fine until you go thru the check-out process, and if you click a menu option you get the old PAGE NOT FOUND message.

Is it location? Or is it the way I have it referenced?
