Webstore + Custom Column Transaction Fields

I have created some custom column transactions fields to populate data on the sales order line level from the item.  This works great for any order we key in via the UI but it isn't populating for any order that comes in thru the website.  What would I need to do to get the web orders to populate these custom column fields too?  Our website is using the standard site builder web store.
