Best way to manage 1000's of transactions

What has been the best way for you guys to manage reconciling 1000's of transactions.  We find it quite difficult at this point.  Any best practice ideas would be awesome.  At this point this best we can do is make it so that we see 1000 transactions per screen but it seems like a bug maybe making it so that it is not showing up correctly on our account.  I was hoping there would be a way to clear transactions via web services but have yet to find anything like that.
