Payments made against a billing schedule not calculating commissions?

We have many custom billing schedules and I'm seeing a problem with one (this is the first problem I've noticed) where a payment was made to the invoice in November, but the payment amount is not calculating on the commissions.  (Commission schedule is based on payment).

There are several items on this particular sales order - some on one commission schedule, some on another. 

How does NetSuite calculate commissions on a multiple line item sales order, that is payed in multiple payments?

Anyone?
