Commissions on Total Invoice

Help - just starting out with commissions, the commission schedule only calculates the items on the invoice, not total invoice which includes shipping charges.  (Yes we do pay commission on shipping charges). Plus the Commission Overview report does not match a Sales Report which filters only the Sales Rep's Sales.  Any ideas???  Thanks so much
