Use Same System Email Templates for Non-Web Order COnfirmation & Fulfillments

I wouldn't think this would be hard, but I've searched and can not get this to work.

I have transitioned to System Email Templates for out web store.

How do I get orders that are not placed through the web store to send the same emails for Order Fulfillments and Order Confirmations?
