manage freight on partial shipped sales order

Hi,

We place orders for items that are in and out of stock.  We fulfill what's in stock and invoice for only what shipped and only charge freight on the items that ship.

The problem we have is the invoice has the full freight amount.

Is there a way to manage freight on partial shipped sales order ?
