Workflow Not Initiating Consistantly

I have a new Workflow which is based on a custom record - with the Event initiation set to "On Create" & "After Record Submit".

When I create the custom record manually/internally it initiates the Workflow without problem.  However, when the custom record is created by another script the Workflow does not initiate at all.  Is this a limitation with Workflow?  If so, I assume the only way around this is to change the initiation to a Scheduled initiation based on a saved search (ie, custom records created recently)...
