WorkFlow Engine not running?

Hi Guys,
I set up a reasonably simple workflow which had an Entry state, 2 other states, 2 Transitions (both from the entry state one to each of the other states) and 2 internal fields (checkboxes), defined in the main workflow. This was setup against  "case" records, triggered "On Create".

The logic looks like this :
Entry : Evaluate Inbound Email Address and Message Body content and set one of the internal checkbox fields.

The transitions on the Entry state evaluate which inbound email address had been used and routes the process to one of the other 2 states.

The other 2 States set the Case Type based on which of the checkboxes had been set and inbound email addresses.
