Social Security and Medicare calcs in Basic Payroll

Hello!

Does anyone know why NS does not consider misc pre-tax deductions when calculating Social Security and Medicare taxes?  Is there something we are missing?  Codes seems to say you tax on the amount after pre-tax deductions but the system is calculating on the gross.

Thanks for any quick help someone could give.
