Custom Record Internal ID's Out of Control

I have a custom record that I created with an initial number of 99 and a prefix of SCD.  We import these records in every day and we are now over 30,000 so the ID of the records were around SCD30123.  Then, all of the sudden the number jumped to SCD103112239. It must have been a csv import gone wrong - not sure how though.
I checked the custom record and I had "allow override" checked so I renumbered the records so they were again in sequential order and unchecked the allow override. 
The problem is the internal id of the record is still 9 digits so any new records created will be in a 9 digit format.  How in the world do i get this back under control?  My staff cant be referencing 9 digit records - too hard to remember AND what if this happens again with a 30 digit number!
