Search by Item Category Timing Out - Multi Site Issue?

All of my searches that had filtered by item category are now timing out.  There shouldn't be any reason why but I was thinking that it could be related to having multi-site enabled.  Has anyone ran into this?  is there another filter in my search that I can add that will narrow it by a particular domain?
