AutoApply a Open Invoice w/ a Unapplied Payment in ws...

In our business we have many open invoices as well as numerous unapplied payments. I have been trying to apply all of these unapplied payments with their open invoices, if applicable.
I have not been able to update a customer payment by specifying the open invoice. I have attempted to use the 'CustomerPaymentApplyList'. In doing so, the only value i can set on the CustomerPaymentApply object(without a permissions violation) would be 'amount', which also sets the 'total' value also.
example: Thru web services, i would like to autoapply an unapplied payment of 50 dollars with an invoice of 10 dollars. the payment afterwards should have 40 dollars remaining, but the payment has 0 dollars remaining and the amount gets set to 10.
