Disappear Shortcuts

We, as a company, installed a new bundle in our system Friday.

Since then we have been experiencing problems with disappearing shortcuts.

No shortcuts appear under the Star tab. When you set up a new shortcut all your previous ones reappear. However, on log out and log in they all disappear again.

Anyone experienced this or have a solution?
