Specified Price not Imported Properly

We currently import our invoices via CSV Import, but some prices are not importing correctly. When we imported via XML import, we were able to specify a Price that was outside of the LevelName. Since XML imports are no longer available, we are no longer able to import the same way. When an import is done via CSV, the Prices we specified in the file are overwritten and changed to the LevelName pricing. Is there a way to fix this? Is there a setting we're missing? Right now we have to manually update every line each month...
