AfterSubmit script

I am using an AfterSubmit server script deployed in Estimates to save a value in the Opportunity record for the estimate.
Up until June 22 this was working perfectly. It no longer works and appears as if the AfterSubmit script is running after the Save button is pressed but before the estimate record is actually saved to the server.
Has anyone else come across this problem?
