Journal Entry updates - exceeds usage limit

We need to do post processing on JEs. Many of our JEs have multiple entries (reconciling credit card statements etc), which typically means I get a usage quota error when trying to debug. It looks like the only way to run the script is to schedule it, the problem with that is I cannot debug the code. Any suggestions on how to debug a script that will exceed the usage quota?
