Webstorm is extremely slow when uploading files - why?

Our team has migrated over to Webstorm from Eclipse.  It has largely been a great experience.  There is one considerable issue we are facing.

Some of our clients have heavily customized environments where there could be hundreds of scripts and thousands upon thousands of files in the file cabinet.  We have noticed that if you try to upload a script to an account with a large file cabinet (and/or many scripts) it can take a VERY long time.  I'm in the middle of uploading a 200 line script right now and it has been processing for over 8 minutes.

Any ideas why it takes so long and what can be done about this?  This is highly repeatable in any large/customized account.
