Affiliate Programs and tracking code

I recently migrated to NS e-commerce.  I am having difficulty getting my affiliate program does not recognize that a customer clicks through to my site nor when a customer completes a purchase.  I have the click tracking code embedded in the "additions to head" section ( and also in the footer).  I have the sales tracking code embedded in order confirmation.

Any insights?
