If you use an unapplied payment method, that will post onto your balance sheet as negative A/R asset which is not correct GAAP treatment. Whereas Customer Deposits will post onto your balance sheet as a liability (because you owe it back to the customer until you fullfill) which is correct GAAP treatment.

Right, this is a UI bug where it forces you to explictly choose "NOT TAXABLE" in the drop down instead of auto-populating itself. I've opened a ticket on this, but they have it fixed in 2007. Stupid UI design!!!
