Just a bit of follow-up on this thread, it appears that the change that broke the functionality outlined in the original post has been rolled back by NetSuite and the revaluation of manufacturing expenses now functions as it always has.

@User_IONK0 We are running into this exact issue, but NetSuite support said that this was an intended change in functionality, but has been unable to point to any specific documentation of it. Did you get a different response from them, or found a way around this?
