I figured it out. The Sales Order amount remaining was pulling the quantity x rate amount when I wanted it to pull the total of the invoice. This invoice total amount was being pushed to NetSuite from OpenAir. I changed the save search and formula that the amount remaining field was using. Thanks for the help!
