There is a preference on the project record for 'Limit Time and Expenses to Resources'. Make sure all of your employees are resources on the projects they're working on, and then make sure that is checked on all of your projects.

When we were looking for duplicate transactions, we grouped by customer and by total amount, and then counted the internal IDs. Then you can add a summary criteria where the count of the internal IDs is greater than one. This should at least identify all customers that have multiple transactions of the exact same amount.
