Posting a deposit against undeposited funds

Is there a way to upload bank deposits and have it properly clear undeposited funds for that deposit. Currently this is done by hand and it can be very time consuming. We want to download a report(s) from our credit card processor(s) format it someway and then upload it into NetSuite. I do not see a functionality to upload a deposit, but was wondering if there is another option which would amount to the same thing.
