Invoice & Cheque do not match due to taxes

I have a cheque that does not match the invoice totals due to what I suspect is differences in accounting systems where one program must round taxes up and the other down.  The unit prices of the invoices match, but the total does not.  It is only off by a penny, but I would like to know how to correct this problem.
