Flash integration issue

I am having a problem with a flash navigation bar that we are attempting to integrate into netsuite.

The bar works fine when I just upload the file. You can see it live.: http://www.polkadotpear.com/site/40C.swf.

The file 40C.swf is a flash file that calls formatting information from an XML file called http://www.polkadotpear.com/site/40a.xml

Both files are located in Files > File Cabinet > Web Site Hosting Files > Live Hosting Files > Site

But when I go to:  web site > appearance > web site themes, I click on "Edit" and then click "Body" to update my left side navigation template.
