Live Hosting Files NOT FOUND

Why is it that when you upload files to the live hosting folders they cannot be found. 

I used to move the files back and forth between folders until they would eventually work after a few moves but sometimes it would require 5-6 movings of a large number of files, a pain in the ass.

Then I heard that the fix for this is to go to setup-->domains and hit save without making any changes... this is not working for me well, after several savings of the domain setup the files are often still not found, although it has worked for me a few times.
