404/redirects - is it really fixing 404 spider errors?

Since we just deployed our site - of course we're getting a ton of 404 errors within google --- though we do have in our domain setup area a custom 404 page specified.
HOWEVER - when a bad link is reached (404) -- it's still SHOWING 404 (briefly). It flashes the netsuite "page not found" for about a tenth of a second... then goes to our custom page. Of course google still thinks everything is broken (3500 pages).
I've done a 301 redirect on the top 100 inbound links... but 3500 ~
Any suggestions? Or are we just hosed until everything is re-indexed? Or did this even make sense?
