Suggestions On The Best Way To Reorganize Categories

From several years of individuals not taking the time to properly categorize our products, we are now in the process of reorganizing the items in our web store categories. We've found little help within NetSuite's helps guides on the best practice of doing so. I'll set up the issue and would appreciate any suggestions you guys have on how to conquer this daunting task.

Total items in NetSuite: 53,310
Approximate active item in web store : 32,000
220+ Parent categories with anywhere from 7-20 sub categories each

I have filed cases requesting the ability to export / delete product categories but have been told this is not within NetSuite's capabilities. The only solutions found so far would be to manually move / edit the categories within the content manager. Unfortunately this means each category (roughly 3300) would have to be manually adjusted. Additionally because of the amount of items we have in NetSuite, it takes up to 5 min to refresh once we click save in the content manager.
