reversing a payment

How can you reverse a payment to a customer without manually deleting the payment?  So you charged a customer's credit card twice in one week and realized that you had done this you now need to refund the customer back how would you show this without deleting a payment.  This customer still owes this amount but did not want to pay the full amount owed as they have an account with us..  (net 30 days).
