Descriptive URL SEO Problem

We use three part descriptive URL, but I noticed that even though this is activated netsuite also shows one part descriptive URL for our website.
Example: www.jafrum.com/category/subcategory/item
and www.jafrum.com/item
both exist in our website.

I noticed this in Google webmastertools where they say we have many duplicate meta tags and titles for many pages and it shows the three part url page and one part url page of the same item.

This is a big issue for SEO. Is anyone noticing this issue?
