Duplicate Detection by Email only in Company type records

Has anyone experienced that when duplicate detection is by email only then some emails are not checked for duplicates and some are flagged as duplicates just because the domain is same?

IF You know any better ways of duplicate detection using only email as the criteria on company records, let me know.
