Managing multiple domains?

Hi, we have 2 companies and domains that I'll need to transfer to NetSuite. I'm currently re-designing both sites and eventually they'll both be hosted with NetSuite sharing the same shopping interface but have their own look and feel and domain name.

Is that something as easy as setting up multiple directories under the hosting files? When I check in the domain set-up I only see one set of hosting files and doesn't appear to be multiple domains I can setup?
